You want to make sure you are focused on the Mailbox list table, and not the Favorites bar. You can open/close the Mailbox list table by pressing CTRL + CMD + S. It doesn’t matter whether you interact with the Mailbox list table or not. If not interacted, then navigate using up or down arrow keys. If you interact with the table, then you can use VoiceOver navigation to navigate the list table.
It does not matter if you are using column view or standard view, because you are navigating in the Mailbox list table, and not in the Mailbox list itself.
LIke I stated, the Mail app in Sonoma is no different than in Ventura or Monterey. I suspect your issue is that the Mailbox list table is collapsed.

When you hear VoiceOver say “Mail has no windows”, try pressing CMD + NumberRow 1, to put focus on your consolidated Inbox. You may need to press CMD + 1 twice to make sure focus is on the Inbox list, and not on the Mailbox list table.
If you wish to access individual Inboxes for each of your mail accounts, navigate to the Mailbox list table, and locate the All Inbox mailbox. Now, press the left arrow key to expand the group, and then down arrow to each of the individual Inboxes. When finished, press the left arrow key twice, to collapse the group.
BTW, Mail in Sonoma is no different than Mail in Ventura, or Monterey before that, or even the current Sequoia.
