I assume from your post that you are just opening these PDF files with
preview?
Preview is not that robust when it comes to malformed PDF files and I
have had some issues like your too.

I use Skim http://www.macupdate.com/info.php/id/24590/skim
which is pretty good and also is an electronic highlighter and sticky
note adder for pdf files, which is handy for reference material.

Problem PDF files can be fixed with Adobe Acrobat.  You might be able
to use the trial just to resave the document with the images reduced
in size.
I had to do this once with a large (over 1GB PDF) and it reduced the
total size back to ~200Mb which was still very readable even when
zoomed up.

PDFPenPro also has a trial but I cant remember if it watermarks each
page.
