There were some nasty advertising sites out there at one point that almost looked like malware. Overtime you close a window a new add pops up.
Try disconnecting your computer from all networks and then close every Safari window. If that works then reboot your computer and turn the network back on and see if you are still getting odd Safari behavior. Note, most malware of any real concern on the Macintosh is not widely out there enough for virus protection software to find and yet not for the Apple software to block automatically.
