If you are accessing your e-mail via the IMAP protocol, then everything should match on both systems. Unfortunately until the wide spread use of SmartPhones as an alternative to accessing e-mail a large number of providers just allowed POP to retrieve e-mail messages. POP can only control one folder per a user and has options for retrieving part or all of a message in an INBOX. If all of your e-mail accounts have IMAP enabled on the Macintosh, then I would encourage you to delete the account on the iPhone and then re-add it in.
