Since you mentioned "labels" I am thinking perhaps you are using Gmail. There is a place in Gmail settings to hide a specific label from IMAP folders. I can't remember if this is a standard option or one that needs to be enabled in experimental mode.
I don't think there is a way to hide specific folders in the Mail application, though you might be able to fudge things with creating smart folders that meet your needs and then closing the provider tree.
