My understanding is that simply extracting the text is not an option as the 
other parts of the pdf need to remain intact.

With the pdf , cmd + a to choose all and cmd + c to copy will put the
text into the clipboard from which it can be pasted into a text file.

Chopping it into chapters and annotation should be straight forward.

Or keep it intact as a single text file and do a search for the chapter of
interest.

I have found instead of preview this free open-source pdf app "skim":

In my experience it is better at text capture, and is smaller and more
responsive then preview.  It also allows for attaching annotation notes in the 
pdf.
