A mailbox is essentially a folder. Some, like inbox or drafts, are pre-built;
others are created by the user. The best these can do is have messages filtered
into them by simple rules, usually set up on the server side for IMAP accounts.

Smart mailboxes also hold messages, but they can get their contents by much
more complex rules. For instance, you might make a smart mailbox that has all
messages sent in October 2015, with attachments, from Alice or Bob. Think of
the full power of a mail search, but with the ability to save the results and
have them update in real time. If your mailbox is for all mail with some
specific phrase in the subject, that will update itself anytime you get an
email with that phrase in the subject. If you've ever used smart folders in
Finder, or smart playlists in iTunes, this is the same thing.
