Hi Anouk,

There are three options for dealing with broken files as I recall.   
Yes, there are resume, skip, Replace, and ask.  So it sounds to me  
like yours is set to replace.  You can find this setting by opening  
transmit and pressing command comma to open transmit preferences.  You  
will find them right away on the first page of settings.
