Well I achieved precisely this under Mavericks with no problems but to be honest I disabled all activities when I upgraded to Yosemite as there was a suggestion that Activities were setting up a Voiceover Performance lag and I concluded it was no real hardship to press the left and right cursor keys to turn Quick Nav on and off. It may be then a possibility that a problem was introduced in Yosemite but I will check later when I am on my Mac.

But yest in theory there should be no difficulties with setting up activities to have the status of quick nav disabled or enabled when Mail or Safari are loaded.

You may have to be more specific about what steps you took in setting up the activity for us to comment on whether you are doing anything wrong.
