This depends on what you want. If you want all the messages from John Smith to be available in one place but also to read them from your Inbox than a Smart Mailbox is the way to go.
If you want all the messages from John Smith to disappear from the Inbox and Appear in their own folder than you should use rules. A smart mailbox is just a stored search function. It can search one or more mailboxes for the anything that you can search from in the Mail bulbar. The only difference is that you don’t have to recreate the search. These smart Mailboxes or folders are also available in iTunes as Smart PlayLists (Create a random playlist of all songs I have not skipped more than 5 times from the Beatles with no more than 50 minutes of playtime for example.
