I'm not sure that even PDFPen would do what you want it to do (i.e. integrate with Safari and allow you to fill out the form without first downloading it). Also, PDFPen only works with properly tagged interactive PDF forms, and there's no guarantee that your work has properly tagged the PDF forms.
Why don't you try asking for special accommodation/reasonable adjustment to allow you to submit your timesheet by email?
