Is it possible you've either turned on mouse-keys or locked voiceover? If set up in system preferences, mousekeys is toggled by pressing the option key (I don't think it matters which one) five times. Voiceover is locked so control and option keys are automatically on and you just use voiceover without having to hold down control and option by doing control-option-semicolon. Keyboard commander just works with one option key (I think the right one is the default) and only is activated when you press option with a key that is set to carry out a command in keyboard commander so I don't think that is the cause of your problem. Besides, if that was the cause of your problem, all you would have to do is turn that off in voiceover preferences.
