Hi,

These sorts of messages technically happen when the software cannot be 
automatically updated.  Some software remains running all the time, like OS X 
Server, and other software could be open at the time of the attempted update, 
thus it is not able to perform the desired update at that time.  As others have 
mentioned, you simply go directly to Software Update or into the AppStore and 
to the Updates page.  You can then determine which app is causing the message 
to appear through Notification Centre and proceed from there.
