Are you talking about Gmail mail labels? I assume you are using iMap...

When you create the GMail account, there will be a entry in the  
mailbox table with the account name of the gMail account. When you  
expand this you will see all your Gmail labels as folders here.  You  
should configure the specialized folders under the "gmail" sub folder  
as appropriate.  This configuration is done by selecting the folder  
and then using the menu item Mailbox->Use_this_mailbox_as item. This  
will hide that mailbox from the folder below and make it appear under  
the Inbox, Trash, Junk, Sent or Drafts folders.

Some suggestions I have gleaned:
1. Do not save drafts on the server as gmail has a tendency to save  
multiple copies.
2. Consider carefully what you do with the "SPAM" gmail folder. Gmail  
has its own very good spam filtering abilities, and if you have Apple  
Mail push items to the Spam folder, automatically, then GMail  
automatically reports these messages as spam. So if Apple Mail gets  
something wrong here, it could cause headaches for people that are  
sending you e-mail.
3. If you have gmail accepting multiple from addresses, including them  
in the mail setup as a comma separated list is a good idea as this  
will allow you to send out via GMail.
