 I am using time machine to transfer them from a Mojave Macbook pro to the present Sonoma machine.
 Is there a new version of X11 that can be installed into /usr/X11?

so you are not using a macports provided build of grads.

You should remove everything from these locations, and then install instead 
macports grads port. Also, in order to have a X11 server you should install 
macports xorg-server port.

“XQuartz” is damaged and can’t be opened.
