I don't have much to add regarding using both. I know there have been efforts to sandbox MacPorts such that it won't see libraries from other prefixes. I'm not sure what state that is in currently.

Nonetheless, it works. I did want to add that I have kept my sanity by using DirEnv [1] to modify my PATH and other environment variables as I change directories. It is available in MacPorts.
