Hi Moti,

Have you read http://wiki.lyx.org/LyX/HebrewOnLinux ?

This is just a complete guess, but maybe you are missing this step:
b. in the Language tab (menu on the left side of the window), Set
Language to "Hebrew", Set encoding to "other: Hebrew (CP 1255)".
