If you installed through the suftware-centre, 2011 has been *updated* to 2012. 
Consequeently, yo
should have only 2012 installed (try to execute
latex --version
in e terminal, and it should tell you:

rkrug@ecolmod:~$ latex --version
pdfTeX 3.1415926-2.4-1.40.13 (TeX Live 2012)
...
then you have 2012 installed.

Your version might be different, as I have a local install in my home directory 
of LaTeX)

LyX should use 2012 now by default, but I would recommend to reconfigure LyX.

Now this is strange: tlmgr is, as far as I kow, of part of the official texlive 
installation in
Ubuntu. Are you sure you did not install from the texlive installer?
