This is because they need to be given in the document preamble. Attached is our APA example file that you also find in LyX's install folder in the subfolder "templates". You found a bug because LyX offers the acknowledgments as style, but this is not allowed. I'll have a closer look and fix this.
Neither does the "Note" section.The same problem: notes, journal, volume, copnum and ccopy can only be used in the document preamble, see the attached file.
