The topic of the original post is too broad for me to comment on, but if it comes down to statistical computing and graphics, I certainly recommend R. Here are some sample documents created in LyX with R literate programming modules:

The good thing about literate programming is you do not have to copy and paste; all results are generated dynamically by executing code (R code in this case). Just my 2 cents.
