But it's just a guess. Have a look at the LaTeX source, via View>Source, to see if my guess is right. You might also look at the index file that makeindex is generating. You'll find this in LyX's temporary directory as, I think, yourfile.idx. Here again, you may find some \selectlanguage commands that are messing things up.
