A 500KB archive is *not* a minimal lyx file reproducing the issue at
hand. The LyX list is particularly lenient when enforcing policies,
and helpful to beginners. In fact it is one of the most civilized and
helpful lists I know. But this is no reason to abuse it. Sending half
a megabyte to a public list, especially when asked several times for a
small example, is impolite. And not doing your homework erodes the
goodwill of those willing to help. On other lists---and r-help pops to
mind---you would have gotten grilled a long time ago.

As for you actual question, it is difficult to see what goes wrong
without a small example. I understand that you would like to reset
counters. One way is indeed the module, which seems to simply use
\numberwithin{table}{section} in the preamble. Or you could do it
manually. Search the wiki for 'reset counter' (there are two hits that
could be useful) and also look into Wikibooks for pointers. [1]
