I believe "Environment Schunk undefined" means LaTeX cannot find Sweave.sty, which is part of R. Since you are using MikTeX, you can easily add the texmf tree (find it using R code R.home('share')) to MikTeX (using the menu Setting in the start menu or something -- I do not remember exactly).
We have solved this headache that tons of users have run into in LyX 2.0.1, but currently there is no official release for Windows yet.
