This is rather a side effect of most efficient parallel background
processing of generation. LyX now uses exec() call, which is
unfortunately (or fortunately from security perspective) unable to run
scripts (I think under Unices, too).
It means that call to the .bat or .cmd under Windows have to be
invoked though execution of cmd.exe with proper arguments.
If memory serves me well, Enrico solved the problem and it might even be
fixed in version 2.0.1 already.
