You should use LyX-2.0.0-2-Installer-Bundle.exe (whereas the one for those with LaTeX already installed is LyX-2.0.0-2-Installer.exe).
Make sure you are using LyX-2.0.0-2 and NOT LyX-2.0.0-1, which seems to still be on at least one mirror.
