Your PDF looks very well (viewed with Acrobat 7). However, in your docment you are using LaTeX's default fonts (computer modern). These are bitmap fonts and might therefore look pixeled when viewing the PDF with older viewer programs. Change the font of your document to e.g. the latin modern fonts (as I did in the attached file) and the problem will disappear, see also http://wiki.lyx.org/FAQ/PDF#badFonts
2. Why do I get ?? instead of a reference to a numbered equation on the last page of the pdf?
LyX tells you that the cross-reference is broken. If you are looking at the label you reference, you can see that it contains "=00003Deg" but in the reference it contains only a "=". I corrected the label in the attached LyX file.
That LyX screwed up the label was a bug (bug #7019) which is now fixed in LyX 1.6.8. regards Uwe
