Maybe Ghostscript is hosed on the new machine? (The epstopdf script uses Ghostscript to do the transformation.) The first thing to do is verify that Ghostscript is installed. Assuming it is, try running the conversion command on one of your EPS images in a terminal and see if it produces a helpful error message.
