Thanks Paul, It makes me sad when I face situations like this. LyX is a great tool, that should work well under linux (open source, qt, etc). But what I find is the contrary. Obscure bug that I have no time to track (I know first hand this could be a time sink, going down the rabbit hole...). Ubuntu version is pretty out-of-date (1.6.4). Looks like for this deadline I'll have to use plain latex, and hope somehow an update will fix the problem.
