1) Where does Lyx stores the packages in Mac, Linux, and Windows if
they are different?

What do you mean with "package"? They are different compared to what?

2) Should I do anything special to install a package beyond moving it to
the right directory and do a reconfigure?
3) How can I check if a package is available or installed?

I assume that you are talking about LaTeX-packages. These are handles and managed by your LaTeX distribution. Have a look at the documentation of your LaTeX distribution how to install packages. (A list of installed LaTeX-packages can also be created via the LyX menu Tools->TeX-Information.)

4) Are the commands of the installed new package visible to Lyx
front-end and one can select them through menu bar?
or should we use ERT for them?

In general you can use all LaTeX-packages in LyX via the TeX code inset (shortcut Crtl+L). The commands supported by LyX can of course be accessed via a LyX menu.
What package are you talking about?
