LyX takes care that you get a .tex file which can be compiled by pdflatex. 
Pdflatex can't handle .eps files (and possibly other formats), so if such files
are included as graphics in your document, they must be converted as well.  The
.png format is one that pdflatex can handle.  I am not sure why this format is
chosen over, say, converting your graphics to .pdf files.  In any case, I think
you should provide a small example file exhibiting your problem if you would
like to get more help.
