In my experience for big writings like diploma thesis it is the better
way directly writing in latex (i.e. komascript).

I'm y LyX user for ca. 10 years now and use it for NEARLY ALL of my text
processing needs.
Two recommandations:
*** Rephrase your question in englsih and you will get lots of answers
of people who produce books using LyX.
If you search the this list in the archives, e.g. gmane (I don't know
exactly how to do that, but I know that is works) you will find many
contributions from people who do 'heavy' writing of big texts (theses,
books etc.)
*** Before you give some advice to your students, take the time to
experiment a bit yourself with LyX.
Then you will realize quickly
>> how simple it is to work with structured documents
I use them all the time, even shorter ones can be structured in a very
helpful way
>> how easy you can produce personally or group-wise pre-configured
documents
Only if you want to produce perfect documents with Logos and your own
page layout etx. you have to use LaTeX.
If you are situated somewhere between Munich and Zurich maybe we could
arrange a personal meeting such that I can show you some of my experiences.
