Indeed! Last time I checked XeTeX was incompatible with the microtype package. 
The XeTeX author stated that it would be very difficult to change the situation 
and he was not planning to work on it any time soon. This was about a year 
ago. You may want to check the XeTeX list for more up to date information 
(xe...@tug.org).
