They are in the lib/layouts directory of wherever LyX itself is stored. You can definitely copy theorems-sec.module into your local layout directory (wherever that is on Mac) and modify it. It should be fairly clear how to do that. I'm not sure, though, if this will get you the LaTeX output you want. You may have to redefine how the theorem counter is displayed.
