It is not sufficient to just put it in the same folder as the .lyx file, it needs to be in some latex path, like /usr/local/share/texmf/tex/latex/ You have to run `texhash` as root afterwards. Also, did you put your .layout file to ~/.lyx/layouts/ and "reconfigure"d lyx afterwards? I know, this doesn't exactly fit your error report, but sometimes lyx shows really weird errors...
