That should not be the case. LyX supports wrapfigures natively, see sec. 3.2.2 "Wrap Floats" of the EmbeddedObjects manual that you find in the Help menu of LyX.
What cases do you have where plain LaTeX gives you a different output than LyX does? regards Uwe
