I tried the solution described in that link, Jürgen, but it just won't
work. Miktex created a directory called miktex-texmf in my home folder,
so I replaced texmf with miktex-texmf in the steps described under the
link. In the end, kpsewhich -var-value TEXMFHOME does show my
~/miktex-texmf directory, but it still won't work in lyx. Strangely, it
seems to be reset somehow. Now, it says ~/texmf (like it did before)
again. But, kpsewhich -var-value TEXMFCNF prints
/usr/share/texmf/web2c:/usr/local/share/texmf/web2c. The second part is
where I put my shiny own texmf.cnf and set ~/miktex-texmf as my
TEXMFHOME location. I'm really a bit of a newbie in Ubuntu and also in
latex, but in the end, the solution from rintcius was the only one that
worked for me, too:
ln -s ~/texmf-miktex ~/texmf

Now, I just have a link 'texmf' in my home directory, which points to
the miktex-texmf, which is where all the files are.

Just my 2 and a half cents :)
