Hello, I have recently switched from TeXLive 2005 to Miktex 2.7 and I have been able to make chkTeX work in Lyx and MikTeX, using the binaries I have recuperated from TeXLive 2005. If you are interested by the solution I propose, you can consult the instructions on my blog (see below). You can also download the necessary files from there. I hope that this can help some of you since this question has been arised several times on this list.
