Thanks again for the pointers.
I found the Latex preamble for the UserGuide, and edited the
colors to the following:
% link all cross references and URLs in pdf output
\usepackage[colorlinks=true, bookmarks, bookmarksnumbered,
linkcolor=blue, citecolor=blue, urlcolor=blue, filecolor=blue,
pdfpagelayout=OneColumn, pdfnewwindow=true, pdfstartview=XYZ,
plainpages=false, pdfpagelabels, pdfauthor={LyX Team}, pdftex,
pdftitle={The LyX User's Guide},pdfsubject={LyX},
pdfkeywords={LyX}]{hyperref}
Now when I view the file as PDF, I get blue colored
hyperlinks just like the example document.
