Ok. I understand now. You're just not using the program correctly :-}. Math equations are not adjusted with 'paragraph settings'. There are two types of equations in LyX: Inline and Display. Inline is an equation that is inline with text and Display is an equation centered on its own line. To access the two types use: Insert->Math->Inline Formula or Display Formula. Alternatively, you can use Command->M for Inline formula and Command+shift->M for Display formula on MacOSX. You may also want to take some time to read through some of the documentation available in the Help menu. For instance: Help->User's Guide Chapter 5 or Help->Math. These issues are explained there.
