Marwan, You're not using any packages, e.g., graphics? That's fairly unusual.
So I tried to just take out a portion where it wrong, but when i run that by itself, it formats perfectly in default.

Perfect sense. You've isolated where the problem is located.
My apologies for not yet posting it, it is just that this is the first half of my as yet unsubmitted thesis... and I am not sure if it is a good idea to post it up at a public forums like this...
Starting where you have taken out text/floats, add back a paragraph at a time. Or, a table. If that compiles properly then add another chunk. This will identify the location of the problem. You can also copy the .lyx file to another name and work with that copy. Rich -- Richard B.
