Actually, they control the appearance in the LyX window. There is no way to
override the individual settings in a paragraph.

You could let the layout include the package parskip.sty or nccparskip.sty
to reflect the on-screen setting in the printout.

Or you could provide a template along your layout file and set the paragraph
separation there with Document>Settings>...
