MiKTeX's package manager takes care of all the non-LyX steps outlined in
section 5.1 of the Customization manual, so you need not worry about
texmf.cnf etc. Section 5.2 is where you need to focus. In order to use
the jura.cls document class, LyX will need a layout file for it, and as
far as I know that layout file does not ship with LyX (and may not
exist). Unless someone already has a layout and is willing to share it,
you will need to write your own, per section 5.2. Once you have a
layout file (named jura.layout and stored in your local layouts
directory -- click Help -> About LyX and check the "user directory"
entry, then drill down from there to find the layouts folder), you need
to reconfigure (Tools -> Reconfigure) and restart LyX.
