Yes, because ERT (TeX Code) stuff is not parsed by LyX.I propose to insert you LaTeX code to a LyX formula. In case the import is incorrect, fix it so that the formula is properly in LyX. Then you can use labels without problems. Fixing the non-imported LaTeX stuff does usually not need much time.
Attached is your code that I took and copied into an empty LyX formula. You can see that there is not much to fix.
The Code from MathType is problematic because it is uses a lot of unneeded braces which prevent the correct import.
