If your LyX use format 4, then I recommend that you
use format 4 yourself too. Because then you can use
anything from the existing format 4 layouts as
examples/templates. If you stick to format 2, then
you'll have to avoid format 4 features that the
older format doesn't support.

Also, using format 2 means your LyX implicitly converts
it to format 4 everytime you use it. That means a small delay
either when lyx starts or when you open a document using
an old format.

As for the differences - I don't know, but the version
number is increased due to more features - such
as the counters displaying figure numbers.

The only way you'll need "format 2" is if you make the layout for
users with older versions of lyx.
