This is something that has been reported but that I cannot reproduce. It seems that when some files are not readable, lyx crashes. This is wrong of course. Could you try to run LyX under strace strace lyx and post the last few lines of output? This should give s the name of the file/directory that caused a problem, and therefore a hint about what to do.
