When I get this error, it's usually because I'm exiting LyX (or perhaps closing a document) while I still have yap or Acrobat Reader viewing the document. So the temporary document file (.dvi or .pdf) can't be deleted because the viewer has it locked, which means the folder can't be deleted.

Your directory listing shows the temp directory empty, so if you did the listing right after getting the error message (without exiting a viewer, closing LyX, etc.) then that's not the explanation.
