I recommend to use the listings package to typeset your code instead of "Lyx Code". This basically means that you have to insert the code in an ERT box. However, the benefits are numerous: You not only get beautiful listings (with syntax highlighting etc.), but also can assign labels to lines that can later be used to refer to the line number.
