I've had what might be the same problem on my work machine, which runs Fedora 3. (Yes, I need to upgrade.) After some LyX upgrade or other, I couldn't get LyX to compile anything that uses BibTeX and had to resort to doing it all by hand. I haven't solved the problem but will try to look again on Friday, when next I'm at the office.
