This may not be the solution you wanted, but you can generate a single
PDF file the usual way and then hack it apart using a tools such as PDF
Split and Merge (http://sourceforge.net/projects/pdfsam/). The only
catch that I can see would be that the page numbers would not restart at
1 in each document. Well, one other: you would have to specify the page
numbers at which to split (rather than splitting automatically at
chapter end).
In LyX, you could put each chapter in a separate branch, then deactivate
all of them, activate one at a time and export. Between those two, I
tend to think the LyX branch approach would be more tedious, but perhaps
not.
