No, I tested this and it works fine for me, no matter where MiKTeX or
LyX is installed. I tested this also for network drives.
What is the full path to your MiKTeX and what to your LyX?
A reinstall of LyX should solve the problem. You can also try to
reinstall LyX using this installer:
